We are looking for a boat rental for the upcoming week (31st through 7th)
The boat we just purchased had some unforeseen issues and we are coming down without a boat....
We're very familiar with the waters around SC and thought we'd post and see what the situation for boat rental is like in SC.
There are just the three of us (husband-myself-16yr daughter) doing some diving.

To the best of my knowledge, there are no "boat rentals" in San Carlos as I understand your query. The dive shops and some of the fishing charter operators will take you diving and some have smaller boats available for a group like yours.
See the listings on the dive and fishing pages on http://www.sancarlosmexico.com for more info. Since you are familiar with the area you probably already know who these are.

It just feels naked not taking a boat down .

FYI Last month as we were leaving the marina (Marina Real) we were flagged down by two uniform men checking out boats. They had official IDs and did a boat safety inspection. Had to have proof of ownership of my boat. They went as far as to ask who was with me and how i know them. They told me that they were having a check to stop people from renting out their boats. He claimed that it is illegal to rent out a private boat.

What kind of official ID? Were they federal police or coast guard/navy?
My inquiry was for a professional boat rental operation.
20 year visiting SC and never have heard of this happening---maybe it's specific to Marina Real? We usually use Marina SC.
We already have a operation that we'll charter with...so it's all good

Two things #1 from Marina real you cannot run a (legal) charter biz. it is a private marina..
#2 You cannot to my knowledge just rent a boat bigger than a kayak or sailboat without a captain..
Go to what Bart said and use a legal operator from MSC his link has the pros.
