My family and are headed down this coming Saturday for a week.
Where is the BEST place to buy fresh and inexpensive seafood?
i.e. shrimp, clams and tuna/dorado

We.ll you can't buy dorado/tuna commercially or at leat not supposed to be able to since those are game fish-if you want some go catch some. If you find someone selling those a) be suspicious and b) report it back here.
That said, best place to get shrimp and other fresh legally caught fish is Tony's outdoor market-last I knew he was setup behind Picolo restaurant.

Tony has re-located to a lot on the lateral road coming into town just after Charlies Rock and before Froggys. His produce is excellent. He does not open until 11 am.
He does not always have everything available so drop by the day before your need and order it and he will have it the next day.

There is a brand new pesqueria that has been open for a few weeks on the road to Guaymas. It is on the inland side of the road just before the split to Sorianas. Cant remember the name but it is a blue/white building. Cant miss it; good signage.
We bought a kilo of grande shrimp there yesterday that looked every bit as good as the shrimp at Tony's. And why not? Most all shrimp is coming from Guasimas and it is available many places and it was only 140 pesos per kilo. The big blue/white ones. Completely frozen, which I like, as it can mean one less thawing and refreezing when it gets to me. The only shrimp I've seen sold that appears to have never been frozen was from the vendors down by Guasimas. They wanted 120 pesos per kilo for grandes. That's probably gringo pricing as my mexican friends tell me THEY can get them for 80/kilo. Oh well, 120 is a deal for me. But not worth driving there if this place can sell close quality for 140.
They also had lenguado (halibut) fillets for 80 pesos/kilo, as well as cazon and mojarra for less. Also had whole (entero) lisa (mullet), huachinango, baqueta and various others. No dorado or tuna. Also had whole pulpo (octopus) for, I think, 140/kilo.
The place is worth checking out. They also appear to sell prepared shrimp and fish ceviche but those trays were not set out yet when we went by at 11;30am.
Is tuna really on the sportfish only list? Surprising since there were quite a few smoked tuna shops in northern Baja. And I have had it sold to me at a place down in the harbor.
